DescriptionThe program cannot control my processor and chassis fan speed. Processor's fan speed is unaffected, the chassis fan speed is only turned on and off (at 36%->36%).

Additional InformationThe Q-Fan feature is enabled in the BIOS. I haven't tried to disable this, because it only affects the processor fan and the other one is the noisy.

Your video card has got an hardware monitoring chip that wasn't detected. Try to run SpeedFan again.
You might try to change PWMOUT CLOCK in CONFIG / ADVANCED. This might allow you to better control fan speeds.
QFAN setting in BIOS should be tried too.
Unfortunately, ASUS doesn't answer emails. This makes very difficult to support their motherboards.
By the way: which is your motherboard model?

P4C800 (http://www.asus.com/prog/spec.asp?m=P4C800&langs=01)
Running SpeedFan again always results as above.

"You might try to change PWMOUT CLOCK in CONFIG / ADVANCED. This might allow you to better control fan speeds."
To what? I don't know what it does exactly.

I will try Q-Fan tonight.

I've created a new beta. Please, contact me by email if you would like to give it a try.
Did you make sure that PWMMODE in CONFIG / ADVANCED is in MANUAL PWM MODE?

Both PWM's mode is Manual.
FAN1 divisor 128
FAN2 divisor 4
FAN3 divisor 2

For beta: <email address removed>

I just sent the latest beta to you.
Anyway: if it's in MANUAL MODE then I'm afraid your problem is related to custom ASUS circuitry, but I will check my code again.
