This problem seems to happen after the computer has been started or restarted.
After start-up, hovering mouse over the icon closes Speedfan. If I then restart Speedfan, hovering mouse over the Speedfan icon does NOT close Speedfan, and it keeps running until the computer is shut down.

It's well known bug of Windows that tray icons of crashed/killed applications disappear only when hovered by mouse. You can try to find the process in task manager before hovering the icon. I think you won't find it.
